Inter Miami looked set to top the group after goals from Tadeo Allende and Luis Suárez handed the MLS side a 2-0 lead.
However, Palmeiras struck back late, with Paulinho and Mauricio finding the net in the 80th and 87th minutes to deny Miami maximum points.
The result sees Messi’s side finish behind Palmeiras, teeing up a mouthwatering clash with PSG on Sunday, June 29.
Palmeiras will instead face fellow Brazilian outfit Botafogo in the knockout stage on June 28.
Elsewhere in Group A, a thrilling 4-4 draw between Al Ahly and Porto saw both teams eliminated.
Wessam Ali’s hat-trick looked to have earned the Egyptian side a lifeline, but a late equaliser from Pepe crushed their hopes.
Despite leading 2-1 at half-time and retaking the lead through Mohamed Romdhane in the 64th minute, Al Ahly were undone when Pepe scored in the 89th minute, ensuring both sides crashed out of the tournament.
